Far as I can tell, there were a couple of serious security leaks that compromised important secret operations that were helping to keep Americans safe. One in Yemen, one in N. Korea.
Finding out who was responsible was obviously important, and apparently in order to do so, the Justice Department applied for warrants from Judges, who are the arbiters in these matters, who then approved them. Thus, the investigations were 'legal' and 'by the book'.
If a reporter gets indicted or are otherwise threatened in some official capacity simply for their 'news gathering' activities, then I would have a serious problem.
The fact that some reporters were investigated in a rather routine fashion, plainly for the ultimate purpose of uncovering and indicting the actual sources of leaked, classified intel (which IS a crime on the part of the person(s) who did so) ... well, frankly ... I don't really see what the hoopla is all about.
