I think its because they knew if the people had the arms (decentralized) it ensured a militia could be formed.
One could still have armories, but the people had to keep and bear arms too.

Remove that fluff between the commas and you have:
A well regulated militia shall not be infringed.
Its all about the people regulated as a militia shall have the right to keep and bear arms.
