Giving churches and those who donate to them special breaks is entangling church and state, not separating church and state, especially when those breaks are conditioned on churches behaving in certain ways, which is true under the tax code.

Giving churches and those who donate to them special breaks IS funding churches.

So are vouchers and faith based initiatives.
