DU Folding@Home Thread #5 - Gaining on the freepers

Since ny_liberal sounded the first call on December 22, 2005, 107 DUers have donated the spare computing cycles of 151 CPUs to the cause. We started out small; our ranking was around the 17,000 mark out of over 40,000 teams.

Our DU CPUs are busily simulating the folding of proteins to support medical research into diseases and disorders that kill, cripple, and impair human life. Help the work...help find cures!

Every PC has spare computing cycles to contribute to the effort. The program is small and runs in background, can be paused at any time, or closed entirely if your workload or hobbies require more CPU resources. There's even an interesting graphic to let you watch the simulation in progress. Old PCs, Slow PCs, Spare PCs lying around that can be attached to your home network all help the cause. The race may go to the swift, but slow and steady racks up points, too!

Mac and Linux clients are available, also.

You can have fun catching Freepers along the way. It's a great fringe benefit to joining Team DU. :)

1. I'll join the ranks of active DU CPUs sometime next week
I started the evening of the 18th; I've had my lappy running FAH 24/7 ever since. I think it gave me the biggest protein it could find; I'm running a 2.4 GHz P4, and the program tells me I've folded 340 frames out of a thousand!

So know that I'm here, though I won't have an "official" presence at FAH until the second half of next week.:hi:

5. Rock on! BTW, is that P4 an HT chip? If so, you can run TWO processes.
Any HyperThreading-enabled P4 can run TWO processes of F@H. Just setup a 2nd directory and when prompted, specify a different value for the "machine id" or "process id" (forget which one it is).

My Dell Desktop has been crunching for the last couple of days on a biggie...frame count right now stands at: 17200/20000. It's supposed to finish sometime late tomorrow afternoon.

:) Hope my next one's a 500 frame job. :)

50. Get it so fast? It's been running for more than two days now.
or is it three? I can't quite recall... :)

My "frame rate" at the moment is 8.4s/frame. Sometimes they're bigger, and the frame rate is in minutes. It's all a big crapshoot as to how long these things take.

54. Your computer is still running this about twenty times faster than mine.
You=17200 frames in a couple of days
Me=375 frames in the same time period

You=8.4 s/frame
Me:10-15 min/frame

Jeez...my computer's not that slow, there must be something in the configuration or something...

Or maybe I just got a WU with really big frames. Though I can't imagine there would be that much difference in the frames themselves as far as time requirements go.

57. how many frames you have to do doesn't make a difference
Each protein is radically different and some are simple and others are complex. The more complex ones take more time per frame than the less complex ones. I've had a 3000 frame one take under a day while I've had a 400 frame one take over a week. It just depends on the protein as far as frames per hour are concerned

60. I've hit as high as 7mNs per frame...that I KNOW of...I don't watch them
all or all that often, unless and until there's a discussion like this.
Last night, my 20000 frame job finished, it's late frame rate was that 8.4s you mentioned.
This morning, I've got a 250 frame job running, at 2m7s per frame.

110. I don't know that you can. Some proteins are more complex than
others and the whole thing is a crapshoot as far as I know.

You can, according to some posters here, run F@H as a service rather than the graphical client (which is what many, including me, run) and that apparently runs leaner and quicker. I don't know how, or indeed, if that impacts the frame rate.

9. Basically, you get to do biomedical research on your computer.
No special expertise required--you just need to know how to install a program downloaded off of the internet.

Said program (Folding at Home) is basically a computer model to simulate how proteins manipulate themselves within the body, in a process called "folding." It's kind of like a new version of the Human Genome Project to map this process, a project that could potentially lead to yummy things like new cancer treatments, new treatments for Alzheimers, et cetera.

Or at least that's the way I understand it.:)

Protein folding: proteins are chains of amino acids, in one sense like a string of beads, but without the string-- they stick together by chemical bonds. Each "bead" is an amino acid molecule, so each has it's own internal structure, and it has atoms sticking out from the core of the molecule as well as areas with different electrical charges. These charged regions allow the amino acid molecules to interact with other amino acids in the chain (more properly, the polymer). Opposite charges attract, while like charges repel one another. Imagine a long chain of small magnetic beads-- when you release the chain, individual magnets attract or repel one another, causing the string of magnetic beads to "fold" itself into a ball. Real proteins do exactly this, but in a much more complex fashion-- it's more complex because the distribution of electrical charges on the constituent amino acids is not uniform-- in fact, it's quite complex, and since proteins can be composed of twenty-one (plus) different amino acids in ANY order, combination, or polymer length, the number of potential interactions within a given protein is immense. Really big.

The shape that the folded protein achieves is its tertiary structure. Its function in the body is highly dependent upon its specific tertiary structure. As it functions, the tertiary structure often changes, again in very specific ways.

Distributed computing: since the number of possible interactions between charged regions within even moderate length proteins is immense, equally massive computing resources are necessary to model potential interactions and folding within such "virtual proteins." There are, unfortunately, only a relatively few super-computers up to the task and demand for them is high. An alternative approach is to break the task down into many many smaller parts and give them to many many lesser computers-- like the one on your desktop-- to work on, thus "distributing" the task among many thousands of individual CPUs rather than relying on one or a few supercomputers. That's what the Folding at Home project is all about-- you can donate computing resources by allowing a low priority program to run in the background, working on one of the millions of potential sub-tasks necessary to model the complex internal dynamics of proteins. The goal is to better understand the "rules" that govern protein folding and tertiary structure-- the key to understanding protein function.

18. Go to the link in the OP and install the software
Myself, I run the Windows command-line version and have it setup as a service (the install process prompts you for that).

Just download the client and run it and put in 48157 for the Team ID when prompted. Typically, using the defaults for the prompts works fine.

Not sure what that timeframe is calibrated to but I've not had a WU go more than 2-3 days on my slowest PC (PIII 1.0-M)

21. Sounds like a SETI type thing, if it helps Alz and Parkinson's I'm in.
Years ago I ran SETI at home on my old computer so I'm sort of familiar with the concept of using others computers to help with research.

I've been thinking of DLing SETI's a again but if this project might help find a cure for Alz, Parkinson's, etc then as a past full time co-caregiver (with my DH) to my now late FIL who had Alz/Dementia and now late MIL who had early Parkinson's I think I'd much rather do something that may help put an end to these awful diseases.

(ps: Just told DH about it and he says he'll DL it and run it on his computer as well.)

edited to modify: I *think* I've figured it out... in FAQ area it says: "To join a team, just put the team's number in the configuration panel (on graphical clients) or enter the team number at the first time you run the client (for text console versions)." Once the program is done loading and benchmarking I'll try doing it in the config area. If it doesn't work I'll be back... begging. :-D

to this phenomenal participation on our FIFTH Thread for Team DU!

Lots of new team members jumping on board, multiple family members joining, multiple processors being engaged, you gotta Love It!

I'm going to have to look at that hint about the HT capability, 'cause My Dell's got it! :)

Isn't this incredible! And incredibly addictive.

We keep growing. Part of me is proud to be participating in this research. Part of me is astounded at how fast we have grown. Sure, beating the freepers would be nice but what really feels good is knowing that we are doing something important. It really hit me yesterday when a friend called and told me her husband had been diagnosed with a type of renal cancer. The cancer had already spread throughout his body before it was caught. He's not expected to live much longer. I like to think that by donating spare CPU cycles we may spare someone the horrors of this and other diseases in the future.


C'mon DU, let's try to keep growing and folding.

53. heh, just found out the hard way.
Dont' right click and choose quit... You'll lose all the calculations for the work load you were just working on. I just flushed about 5 hours of working down the drain..........

Make sure if you want to use your PC this is running on to just use the X in the top right corner. I really didn't think right-clicking and choosing quit would wipe out what I had been working all night, but it did...

Please check your personal stats for Active CPUs within 7 days; if you find it's Zero, then you haven't completed a WU in a week or so. You'll see that there too; Date of Last Work Unit. If you're having a problem running the client, check in here for assistance. Some of our team members are falling away... :(

The only numbers that really count are the Work Unit Counts. Ranking on the team is irrelevant, ranking among teams, equally irrelevant. Work Units Completed are what furthers the scientific/medical research.

If you're in good shape, but you know a DUer personally who's falling away, give 'em a shout and see if they need help. This is a Team Effort. :)

What about security issues? We have worked very hard to maintain the best security possible with modern computer science methodology. Our software will upload and download data only from our data server here at Stanford. The Cores are also digitally signed (see below) to make sure that you're getting the true Stanford cores and nothing else.

How is this possible? We take extensive measures to check all of the data entering your computer and the results we send back to Stanford with 2048 bit digital signatures. If the signatures don't match (on either the input or the output) the client will throw away the data and start again. This ensures, using the best software security measures developed to date (digital signatures and PKI in version 3.0), that we are keeping the tightest possible security. Finally, the client/screen saver are available for download only from this web site, so that we can guarantee the integrity of the software. We do not support Folding@home software obtained elsewhere and prohibit others to distribute the software.

So, your computer will process the WUs on your computer and only connect when it is done. You can use the configuration options to set it to connect automatically or when you give permission.

88. Do you have a hardware router/firewall or other firewall software?
Most routers have built-in firewalls that will protect your PC against typical and simple attacks. You can also get freebie firewall software (assuming Windows platform) such as ZoneAlarm.

But, as posted above, F@H client won't make your PC any more susceptible to attack.

101. Your PC doesn't have to stay online all day, either.
You can shut down the PC and turn it on when you come home if you feel more comfortable that way. You won't get maximum processing, but the FAH client will pick up the WU pretty much where it left off. At most, you'll lose 15 minutes of processed work in the process.

I'll leave mine on overnight while I sleep...it gets LOADS of stuff done while I'm cuttin' ZZZZZzzzz's.

Sometimes I leave it one while I'm work, sometimes I don't. YMMV.

Last night I shut the program down for a bit, and when I restarted it, ALL of the work it had done was lost.

The F@H program does auto save every 15 minutes by default. So normally there should be no problem opening and closing the client. There are some wu's that are more sensitive to this issue than others, that dont like to be interupted and `lose` their info after re-opening. This is not a defect in the F@H program, but has more to do with the wu crunhing engine or `core`. The Gromacs `core` used for some of the big wu's can be a real pain. Also, there are some wu's that just screw up from time to time.
Even if a wu ends early, you will still get partial credit for the portion it did finish.

87. Are you running Windows? Graphic version or the command-line version?
I run the command-line version under Windows (crunches better as there is no graphics overhead) and I have it setup to run as a service so it gets shut down normally when I restart or shutdown the PC. But, fwiw, I just leave all of mine on 24/7.

If you're running the graphical version, perhaps manually closing it out before shutting down?

Also, I set my checkpoints to save every 5 min. instead of the default of 15 min.

Apparently, it may raise your points but not improve the scientific end much at all; in fact, it may hinder it.

I found this on the Folding-community.org Forum, posted by one of the moderators:
Folks, for many the HT (HyperThreading) issue is one that they just don't understand. While Stanford allows you to run more than one instance of the Folding@Home client on your computer, you are not really helping them if the number of clients you are running is not equal to the number of REAL CPU's you actually have.

While running two instances of the F@H client will return two work units more quickly than doing one at a time, that is not what is important. Returning one work unit 70% faster and starting the next generation of tests on the work unit, is what Stanford wants. Speed in working through each protein generation is very, very important. Sometimes quality is better than quantity. Quality in this case is work being returned more quickly.

While it is well known that an HT CPU can run 2 work units because the OS treats it like two CPU's, and you can gain a possible 15-30 percent increase in points for that computer, it also means that each work unit is returned more slowly. In simple terms, if the project has 300 generations needed to test a theory on a protein model, and running two instances at once delays the return of work for 1 day each time, you end up with a 300 day delay. That translates to about a 10 month delay in examining your data for the final result.

The bottom line is simply this: Run 1 instance for each CPU you have. An HT CPU is not two CPU's, it is one. Let's work to advance the science and spend a little less time worrying about the number of points you get.

This is a direct quote from Dr. Vijay Pande:
1) If you care primarily about points, running 2 procs on HT is still the best bet. We are grateful for all contributions and if people choose to run 2 procs on HT, our approach is that all contributions are welcome.

2) If you care about the science foremost and are interested in our recommendations, then do not run 2 procs on HT, but please just run one process. That won't be best for points, but is best for the science.

3) If your machine cannot make the deadlines, then one should run the timeless WUs.

Slower computers or computers which spend only of a fraction of the day on FAH should run with "timeless" or deadlineless work units. These work units are designed to not require a deadline time for return, and thus are well suited to these types of machines. In the GUI (Graphical User Interface to you non-techies) deadlineless WUs can be selected in the config panel. Do not use the -advmethods flag or the bigWU setting with this setting.

I cannot find this "Timeless" WUs switch in my w98 machine with the gui ??? . my other 3 machines running xp and MUCH faster have at least finished wu's. I was considering taking out f@h on this till I checked the deadline and estimate this one should finish within time

Participating is enough to further research and that's what the project is really about.

I've got an old machine. It is working slowly but steadily. My ranking in the group won't climb and I'm sure I'll be bypassed by faster machines that are able to do WUs more quickly. I'm in for the long haul.

When you look at their team number (36120) and compare it to ours (48157) I think we've made remarkable strides. They got a head start but we're proving that once we're mobilized and working together we can overcome them.

Shortly after we signed up ny_liberal pointed out that there were 41,815 teams (http://www.democraticunderground.com/discuss/duboard.php?az=show_mesg&forum=364&topic_id=753&mesg_id=779) currently there are 42,365 participating teams. This means in a little over two months only 550 new teams have been created! So, you can see the number of teams creeps up slowly. It also gives you an idea of how big a head start the freepers had and how quickly we've made up ground! :P They had a 12,037 team head start.

Once we've got more team members and CPUs cranking than they do then it is only a matter of time before we leave them in the dust. Not only that, I firmly believe the quality of our work is superior to theirs.

147. The graphical client keeps freezing my machine up.
I'm going to try out the command line version later today. The computer I ran it on keeps freezing when it's running. That machine never had problems before, so today I'm going to give the command line version a try.

I really think it's a great idea, and I'd love to see DU overtake the Freepers on this thing, so I'm NOT giving up just yet. :)

BTW I got 2 work units completed and uploaded over the weekend, and yesterday. :)

F@H is very hard on a cpu. It will increase heat build-up quite a bit. One way to counter this is to use the throttling feature of the CLI (in the Windows version). When configuring the CLI, choose yes when asked to 'Change advanced options'. (If the CLI is already started, shut it down then restart with the -configonly flag {e.g. FAH5xxx.exe -configonly} to bring up the configuration again) There is an option for 'CPU usage requested' (again, only in the Windows CLI), set this to 70 maybe or whatever. This will cause the F@H client to only use 70% of the cpu's idle time, therefor reducing cpu usage and heat build-up. Or, as is the case with my PVR machine, throttling is used so the F@H client doesnt interfere with all the transcoding and what-not, yet it still crunches for a good cause.

I got mine in 2001. It was a grand state-of-the-art machine (at least what I could afford) at the time. I was planning on replacing it in 2002 but then the stock market crashed. Oh well, it still gets me on the internet and currently it is crunching away on a WU.

on edit: if I had upgraded in '02 my husband would have got this machine, a step-up from his dinosaur which was running (barely) Win 95 after it got upgraded from Win 3.1.

192. Mine is an old Mac G4 450 Dual processor. It's not
bad, it's probably equal to an 800 mg computer.

I went from $50,000 a year to $15,000 a year right after I bought this machine.

I pulled out of the stock market when bush got selected. Glad I did.

Wish I had kept my Apple Stock. I bought at $10 a share.

but we couldn't. Husband's ex-wife :grr: got greedy at the wrong time and got our assets frozen. By the time we got it sorted out it was too late.
