In Star Wars Episode II: Attack of the Clones

Did the individual clones have freewill? Or were they a slave army? It is suggested in Star Wars Episode III: Revenge of the Sith that the clones were in fact not free as the Emperor enacts the pre-programmed Directive 66 which forces the clone army to turn on the Jedi, exhibiting the clones inability to think and act of their own accord, per haps they had implants or something in their genetic code which made them loyal and obedient.

I bring this up considering my own experiences with clones, Neanderthals, slaves and bioethics. Also if the Jedi were so moral, why did they utilize the enslaved clone army?

2. Some had more free will than others

Commandos and ARC troopers had more free will than the regular stormtroopers. And most of the jedi had some serious moral problems in using the clones in battle. Which is probably why Palpatine chose to use them. To force the jedi to sacrifice life in the struggle and demoralize them, as well as to taint their use of the light side of the Force.
