Frankly, this whole thing seems overblown to me. I agree with banning prayer in grade and high school, but if you feel intimidated by prayer once you turn 18, you're probably just, well, intimidated in general. Perhaps the larger issue here is whether these two kids should even be at VMI in the first place.
It ain't a bastion of acceptance, but if you choose to go there, you have to be aware of what you're getting into i.e. a traditionally racist, homophobic, anti-female institution. You can probably add to that "anti-antisecular". So why in the hell would you make that choice? I suppose it's because they wanted to go to a military school and could not get into one of the big three, but still, I find myself unable to feel a whole big lotta care.
To me, the bigger issue is the fact that, according to the Yahoo article, the school has a student chaplain. This seems more problematic, because it establishes a permanent Christian presence and ostensibly codifies the student body as "Christian", whereas a prayer is basically a transitory thing that you can "suffer" through.
My two cents, I could be wrong.
