I don't think this was the result of incompetence.
I believe the effect of the unfair funding was exactly as intended: turning Native against Native in a public tussle over inadequate funding.

Sweeney, as an ANCSA insider, had to know exactly what she was asking for; they could have taken care to see that funds were equitably distributed, so that Alaska Natives and "lower 48" tribes all got justifiably fair -- if inevitably inadequate -- amounts; they did it the way they did hoping to incite non-Alaskans to protest the foul. (I would not be surprised if someone at Interior pointed out the flaw to start the fight.)

Finger-pointing and argument promptly ensued.

Both my tribe and my ANCSA corporation cooperated to sponsor canoes sent to join the Protectors' flotilla at #NoDAPL; they were welcomed with cheers, as were representatives from every other tribe across the country and from around the world. Indigenous people actually formed a united, solid front, standing together against the colonizers for the first time anyone could remember.
Trump's Interior has pounded a wedge into that wall.
