According to CNN Money, when Trump said “it was great” seeing them the night of the primary, this is what he was referring to:

“Scarborough and Brzezinski visited Trump’s hotel room on Tuesday night while the New Hampshire primary results were rolling in, according to two sources with knowledge of their visit.”

Then a Twitter beef between CNN media reporter Dylan Byers and host Joe Scarborough ensued:

but Joe's ratings have risen very substantially lately, with interest in the elections no doubt.

He also almost certainly reflects the political preferences of the men at the top of MSNBC, NBCUniversal, and Comcast, so likely isn't going anywhere any time soon, regardless of ratings. Those are the guys who flat canceled top-rated Phil Donahue because he opposed the Iraq War, after all, and then brought in pro-war Joe.
