Absentee ballots must have a postmark, but not necessarily received in the office, and if the required postmark date is close to the election all votes may not be in yet-- this is particularly true for APO and FPO mail, which may have their own requirements.
Absentee ballots often take special treatment, with special judges possibly needed to monitor the count. My own BoE regularly changes the rules from time to time-- if there are just a few of them, they are delivered to the poll and the poll workers enter them into the machines, but if there are a lot they are counted at BoE HQ.
Some counties may not count absentee ballots at all if they won't alter the results. (They would be counted in a recount, though)
