people often use the "but they provide charity - charities are tax exempt" line - but many corporations ALSO provide a small amount of charity (usually only if they get the required PR benefit) but we don't allow them to be tax exempt (the fact that many are effectively after ustilising every loop hole they kind find is another issue)

Tax the churches and treat any welfare they provide the same as you would treat corporate welfare or individual welfare.
